j/k - carfax is probably one of the best resources to find out if a car has been in an accident. id say at least 99% of cars in accidents that are fixed to near perfection had some kind of write up done.
Most of your question is applicable to just about any car - what you need are some good, general pre-purchase inspection tips, and for that I'd recommend Google and/or Amazon books.
Other than that, the E39 has tightly controlled body seams, so look at the door, trunk, and hood seams for any signs of misalignment or non-constant spacing. Look near things like window seals and the like for signs of a repaint.
Take a look at www.540i6.com for common E39/540 problems and fixes and familiarize yourself with the list.
Also, don't depend totally on Carfax. I have a friend who once had a car totaled and it didn't show up on Carfax. It depends in part on the insurance company involved...

This is true for me as well. After I bought the car, had it insured, registered, and inspected... I checked the carfax and it did not even recognize a 3rd owner for the car! I placed the inspection and title renewal under the previous owner! That’s why you should always try to cross reference as much information available in the report with the previous owner.
