After starting my 1998 540i the radio and navigation system are inoperative. Driving for about 5 minutes the radio/nav. system will just turn on and work fine.
Also, after letting BMW sit for about 3 days the battery will be stone dead. It seems that the battery draw was present before radio/nav. problem.

Time for a new battery. You will be surprised how many problems a dead /weak battery can cause on a BMW. Possible you nav/radio is not getting enough juice from your weak battery at first start but when driving for 5 minutes it is fine. This is telling you something: weak (rather near dead battery) when gets charged by the alternator (after 5 minutes) your system works fine. So start with a new battery and make sure to test also the alternator just in case.

I agree with Bill, getting a new battery will make a big difference with your BMW. Having had a similar problem with my 97 540, i know that a new battery puts new life into the car.
