Is it normal for the boot area to get hot after a long ride under hot sun? When i place my hand on the spare wheel, it is very hot, but not to the extent of burning my hand. I mean if the heat insulation within the cabin is good (of course have to take into consideration the cabin are air conded), i expect the heat insulation within the boot area to be quite good too. Could it be because the cat is just below the boot causing the heat to permeate through? Worry about the CD Changer being affected by the intense heat.

CD changer and amp probably have a lot to do with the heat you notice.
How's the heat shielding on the underside of your car look? Still have it?
Odd. I've never noticed any heat/warmth in my E39 M5 boot.
However the M5 is very different from the normal E39 in this area. The quad exhaust takes up the space normally used by the spare tire and I have no spare tire. So I imagine the heat shielding for the quad exhaust is totally different from normal E39's.
