E39 Electrical Problem

I have a weird E39 Electrical Problem. Brief history is that I installed a couple of amps & speakers & sub - car sounds really nice, but i think when testing it we maybe borked the voltage regulator on the alternator because now the lights flicker when the engine is on, even if the stereo isn't on.

So a weird thing started happening today - when I was in traffic the stereo stopped and then came on again, all lights went off & on, and as it came on again the DSC+T light came on (just like when you first start the car) and went off again. Almost like it reset.

My theory here is that the alternator wasn't producing enough voltage to support the activity of the electrical system, dipped below a certain voltage and caused a reset.

Odd thing though, was that actually with the stereo off the lights were still flickering a lot more than usual.

Just some specs -
Alternator is valeo 90Amp
Amps are both rockford fosgate punch P200-2 and P400-4

My plan is to get some car audio shop to fit a couple of power caps to the audio system, in order to make the power drains on the voltage regulator less extreme, and then fit the car out with a 110/120amp alternator.
