car has rough idle

I have a '00 528i auto with 107k. recently had an issue with water getting into the brake booster pan and into vacuum. car wouldn't start i had codes pointing to all cylinders, and crank sensor. I changed all plugs and removed all water from vacuum hoses (i think) and car starts. It idles roughly and if you press the accelerator then release pedal, engine dies. car will start right back up but effectively does the same thing. The only code coming off of computer is the MAF. This is due to me disconnecting it and running car to see if this would affect idle (it didn't). Three other noticable items are 1) i noticed that once in a while I will see smokle coming from somewhere in the engine bay. does not happen all the time. 2) spark plugs were changed, but there is no resistance when pulling off the rubber boots from the spark plug. i used bosch platinum 4 tips. 3) while engine is idling roughly there is a noticabe sound like a soft clanging every 7 or 8 seconds. Does not make noise when engine is revved above idle. sound is coming from somewhere in the intake manifold. 4) the transmission light is now on. 4) gas light is on even though car has over 1/4 tank. Car is not throwing any codes at this time. Can a bad ICV, CCV, or MAF cause this. No vacuum leak has been detected
