If you took the RESONATOR out it won't affect your emissions at all, just the noise level.
As far as the INTAKE goes if you just bought one of those generic ones off of Ebay and it doesn't have an EPA/CARB sticker on it then in MOST cases you will be failed, not that it will affect the emissions but rather it's not an approved intake. If you bought something legit and it does have the sticker on it, then no can say anything about it.
The CHIP WILL affect your emissions. What it does is it changes your fuel mapping basically. So ultimately your computer is now putting in a little bit more fuel than the "stoichiometric 14.7:1" air/fuel ratio. I'm no BMW genius or anything, so I'm not quite sure on this, but if the computer controlled system is real good then it'll be able to compensate for that changed fuel ratio, but depending on how much you will either barely fail or barely pass. Just for safety measures take it out then smog it, afterwards put it back in.
One thing to remember about CA emissions is if you fail as a Gross Polluter one year, then more than likely you will be sent to a Test-Only Center on your next smog. And they're a lot stricter than Test and Repair Centers.
