i had the same problem...got in my car after a hard rain during school one day...started to drive and heard sloshing behind my passenger seat....i had a good four inches of water.
my problem turned out to be bad window seals that allowed water to first run into my trunk, and then into the cabin. It got into the cabin through the same whole the fuel lines run....i would check there. My lines run right down the right side of the back seat. might want to check that out.
ok here is pics of the water in the places i listed in first post(both sides of trunk water behind passenger seat,& under rear seat)

theres some pennies in there......yea i opened my trunk onetime after rain and one side had a big puddle i checked te rubber on the door and stuff but there was no damage...dunno what it is
i have similar problems whenever it rains hard or i wash my car; although my trunk just gets moist. i'm still not sure what it could be because the trunk gasket seems to be in good condition. i've also heard of the seal around the tail light leaking or possible a crack in a tail light. i guess try checking those out.

I don't know if this solution will be an answer to your trunk leak problem, but my battery compartment was quite wet and after looking for the leak, I found that the rubber flapper that vents the air out of the trunk was not sealing properly. After straightening it by hand, no more leaks. The vent sits right next to the battery.
My trunk was getting wet when it rained and I found my left taillight gasket to be shot. When I pulled the taillight out, I used clear silicone on the gasket on both sides and my trunk has been dry ever since.
hey, if you want, i have all the window seals and trunk seals from my 91 318...
come up to ventura and ill give them to you for a small $20, manditory donation.
maybe dude im gonna check eclogy soon to see how much

you should get that water out of there asap... you will rust the shit out of your body if you leave it there. I had to use a electric water pump and sponge to get all of the water out of my car when I had that problem
